Hello everyone!
My field is genetics, but i'm interested in learning statistical genomics and bioinformatics as well. For self-educational purposes, i want to reproduce PennCNV software (for example in R or maybe in Python), at least partially. Unfortunately, i don't have a strong mathematical background and many things aren't as obvious for me as they may be for those who have. Might you please help me? I need to know, what do π, I{0<b<1}, I{b=1}, M1 and M0 really mean (from the article "PennCNV: An integrated hidden Markov model designed for high-resolution copy number variation detection in whole-genome SNP genotyping data"). It is related to emission probabilities.
