What is a good method for Visualizing Endophytes?

Hi there,

I am interested in quantifying the hyphal density of an endophytic fungus in plantae using microscopy. Current methods entail using a microscope oculus with a grid (ocular micrometer). Fungal density is estimated by counting the times the fungal hyphae transect a subset of grid cells. 

I am looking for alternative, possibly more robust approaches to measuring fungal density, possibly using free image analysis programs such as ImageJ. 

If you have any suggestions or protocols that you think would help, I'd be very thankful!

I'm working on transmission of endophytic fungi in grasses. I need to observe the fungal hyphae growth in grass tissues. Hence, I need an best protocol for the study.

How we can distinguished endohytic bacteria and normal flora?

I am trying to do Plant Tissue Culture with Bavistin, Benomyl and PPM to remove Endophytic Fungi. I used Bavistin, Benomyl at 200 mg/L and Soaking time is 1h and  PPM at 1mg/L in culture medium, But I could not remove Endophytic Fungus. Kindly give some suggestions to remove endophytic fungi.

Why we must do the research about gaining antibiotic compound from endophytic microbe? Isn't enough getting antibiotic from plants? Because we just need a little dried powder from plant to get more crude extract than microbe. I think if we use microbe/endophyte, the cost will be more expensive than when we use plant. or, it is about the process to purifying antibiotic compound from endophyte is easier than from plant ? What do you think ?

I want to determine the colonization ability of some Bacillus strains on plant leaves and root (Rhizoplane, Rhizosphere and Endorhiza ) but problem is that when I isolate the bacteria the from leaves or  roots there will be many different types of bacteria and enumeration  of bacterial colonies on the basis of colony morphology is not an accurate method so I am searching for the marking method that can increase the accuracy during enumeration so please suggest some suitable marking methods. If anyone knows about any other method for evaluation of bacterial colonization abilities please guide me. Thanks

There are some bacteria strains that can tolerate the toxic orgainic solvent, but the number (or population) of them is very low. How can I isolate them? (The bacteria come from soil). Can anyone help me or suggest some methods to isolate. Thanks
